Short answer
No Google page we read names a menu-depth penalty — Google infers relative importance from links; Shopify advises 3 clicks from home where possible.
Shopify's own rule
“Pages shouldn’t be more than 3 clicks away from the home page, wherever possible” — guidance, not a limit.
Admin ceiling
A top-level item carries up to two nested drop-down levels; Liquid documents a maximum of 3 levels.
Not documented
Neither the 3-click guidance nor the 3-level ceiling is a Google threshold — no page we read names one.
Where depth bites
Products reachable only through a search box, with no direct category link, might not be found by crawling alone.

Does Google penalize a deep navigation menu?

No Google or Shopify page we read on September 6, 2026 names a click count, a menu level, or nesting depth as a ranking factor or a penalty. Google's own starter guide says search engines "will likely understand your pages as they are right now, regardless of how your site is organized." The starter guide's caveat for sites above a few thousand URLs is about grouping URLs into directories, not about menu depth.

What Google's ecommerce guidance says it reads is linkage. Google "generally doesn't look at the structure of URLs to work out the structure of a site", and says it can use information such as the links pointing at a page and the hops needed to reach it to infer that page's relative importance.

Does Shopify recommend a maximum menu depth?

Not for nesting depth — that is a platform ceiling, not advice. Shopify's SEO checklist for online-store menus asks for click distance instead: "Pages shouldn’t be more than 3 clicks away from the home page, wherever possible" — guidance, not a limit the platform enforces.

Clicks measure reachability; levels measure nesting depth. The platform settles depth itself: a top-level item carries up to two nested drop-down levels, and Liquid's linklist object documents a maximum of 3 levels. Whether your theme actually shows that third level is a separate question.

Shopify's drop-down menu setup page asks for "seven or fewer top-level menu items to avoid overcrowding" — a note about width, on a page that never uses the words SEO or search engine.

When does a deep menu actually cost you traffic?

Google names one failure directly:

If category pages don't include direct links to all products in a category, Googlebot might not find all of your products by crawling alone.
Google — Google Search Central — Help Google understand your ecommerce website structure ·

That is a linking failure, not a depth failure. Google's floor is one link: every page you care about "should have a link from at least one other page on your site."

So the repair is rarely a flatter menu. Shopify's SEO overview points at internal linking between related products and collections, without rebuilding the catalogue.
